Il film inizia con il recupero nell'orbita terrestre di un sarcofago a forma di croce contenente l'unità Eva-01 nel quale Shinji Ikari è disciolto in seguito al Near Third Impact, effettuato da Asuka a bordo dell'Eva-02 e supportata da Mari a bordo della rispettiva unità Eva-08 per conto della Wille. Durante il recupero Asuka Langley viene attaccata dal sistema di difesa della Nerv che consiste in un angelo creato appositamente per difendere lo Eva-01, trovatasi in difficoltà chiede disperatamente l'intervento di Shinji causando inaspettatamente la momentanea attivazione dell'unità Eva-01 che elimina l'angelo salvandola.

Per Kogarashi questo non è un problema, così come non lo sono gli altri inquilini della casa, che son tutte ragazze molto attraenti. Ben presto scopre che a infestare la pensione è lo spirito di una ragazza di 16 anni di nome Yuna. Kogarashi non ha alcuna intenzione di farle del male e finisce per accettare di aiutarla a risolvere i suoi problemi irrisolti, in modo che possa passare alla vita dopo la morte. Una volta compreso che Kogarashi non ha cattive intenzioni con Yuna, gli altri inquilini decidono di rivelare la loro natura soprannaturale, ed è così che per lui inizia una vita tutt'altro che normale!

Di ritorno da un conbini lo studente Subaru Natsuki si ritrova catapultato in un altro mondo. Nel mezzo dello shock di ritrovarsi da solo in un mondo sconosciuto viene pure attaccato, ma una misteriosa ragazza dai capelli d'argento e un gatto fatato lo salvano. Subaru cerca di collaborare con la ragazza per ricambiare il favore quando vengono attaccati di nuovo e uccisi. Subaru si risveglia nello stesso posto in cui si è ritrovato in questo nuovo mondo per la prima volta e lì capisce di possedere l'abilità di "ritornare indietro attraverso la morte", ovvero di riavvolgere il tempo quando muore. Claude e Marie Verneuil sono una coppia borghese, cattolica e gollista. Genitori di quattro figlie, tre delle quali coniugate rispettivamente con un ebreo, un arabo e un asiatico, vivono nella loro bella proprietà in provincia e pregano dio di maritare la quarta con un cristiano. La loro preghiera viene esaudita. Euforici all'idea di celebrare finalmente un matrimonio cattolico, ignorano che Charles, il futuro marito della figlia minore, ha origini ivoriane. Alla delusione si aggiunge l'animosità del padre di Charles, ex militare intollerante e insofferente alla colonizzazione europea dell'Africa. Tra provocazioni, alterchi e vivaci scambi di vedute, l'amore avrà naturalmente la meglio.
