I protagonisti vivono nella linea temporale Steins;Gate, ma Okabe continua ad avere nella sua mente dei deja vu delle linee temporali alfa e beta. La sua capacità di avere il reading steiner fa sì che l'esistenza di Okabe sia in qualche modo parallela alle due linee e venga negata nella linea Steins;Gate. Così Okabe svanisce nel nulla e nessuno più ricorda la sua esistenza. Ma Makise Kurisu sente di aver perso qualcosa di importante ed è decisa a reinventare la time leap machine per scoprire di cosa si tratta e trovare un modo per riportare indietro Okabe.
