Nick Clark, un ragazzo tossicodipendente, si sveglia in una chiesa abbandonata frequentata da altri come lui e cerca la sua compagna che, tra rumori strani e cadaveri, ritrova intenta a sbranare un cadavere e interessata a mangiare anche lui. Nick fugge dalla chiesa, ma viene investito da un'auto e trasportato in ospedale. Madison Clark, madre di Nick e counselour della Paul R. Williams High School, viene avvisata dell'accaduto mentre requisisce allo studente Tobias un coltello col quale il ragazzo vorrebbe difendersi da fantomatici mostri. Madison e il compagno Travis Manawa, altro insegnante della scuola, si recano in ospedale dove Nick, per paura di non essere creduto del motivo della sua fuga dalla chiesa, non rivela quanto realmente accaduto. 1: Stato confusionale

Il gruppo riesce comunque a raggiungere il pick-up di Travis e a fuggire dalla folla che intanto viene caricata dalla polizia. Si recano all'ospedale, ma all'ingresso la polizia li fa allontanare mentre spara ad alcuni vaganti. Quando arrivano a casa di Madison, devono affrontare un vagante che viene ucciso da Daniel Salazar con un fucile recuperato da Nick nella casa vicina. Si accorgono che quel vagante era il vicino Peter, e anche la vicina Susan si è trasformata in una vagante. 3: Coprifuoco

Quest'ultimo lo racconta allora a Madison che, dopo aver verificato la presenza delle luci sulla collina, decide di uscire dalla recinzione e vi trova cadaveri di persone anche non infette, sospettando che i militari nascondano qualcosa. Intanto Liza si prende cura dei malati spacciandosi per infermiera, benché sia solo una studentessa, finché non arriva una dottoressa inviata dal governo che le chiede tuttavia di continuare a fingere per aiutarla. 4: Bisogno di normalità

Nel 2030 una divisione speciale della polizia giapponese, la sezione nove, affronta casi legati alle tecnologie robotiche, mediche e informatiche, che hanno conosciuto uno sviluppo e una convergenza senza precedenti nella prima metà del XXI secolo. Potenziamenti, cervelli ed interi corpi artificiali estendono le capacità fisiche umane e riducono la comunicazione al pensiero, ma sono al contempo usati per azioni spionistiche, terroristiche e dimostrative, in cui i mass media sono usati come un palcoscenico in cui si riducono i crimini a prodotto, e i criminali in eroi. Nello svolgersi dei 26 episodi, si svolge la losca ed intricata vicenda di un abilissimo hacker, il "Laughing Man" alle prese con rapimenti, informazioni segrete riguardanti le cure per la sclerosi del cervello artificiale, squadre armate e politici corrotti. Alcuni episodi non vi fanno proprio riferimento, o ve ne fanno in modo molto superficiale, e si concentrano su storie svincolate o sull'approfondimento delle caratteristiche e della storia dei vari personaggi, soprattutto Motoko, Batou, Togusa e Aramaki.

In un futuro post-apocalittico la razza umana è stata quasi sterminata a causa di un'infezione e dell'inaridimento del pianeta. I pochi sopravvissuti si sono rifugiati in alcune città protette da enormi cupole in cui viene serveramente controllato il controllo delle nascite al fine di garantire la sopravvivenza degli abitanti. Secondo Re-l Mayer, un'ispettrice che vive all'interno di queste città futuristiche, il tempo passa lentamente e in modo monotono, ma la sua vita sta per subire un drastico cambiamento con l'arrivo di un virus in grado di attaccare il sistema degli AutoReiv, degli speciali robot ideati per prestare sevizio agli esseri umani, trasformandoli così in delle macchine assassine con la capacità di intendere e volere. L'incarico che verrà affidato a Re-l sarà quello di indagare su questo misterioso virus che sta provocando sempre più disordini.

Trama
Mostri grotteschi noti come Impurità abitano Magano, un mondo parallelo al nostro presente. Gli esorcisti purificano queste apparizioni malvagie per proteggere la gente. Rokuro Enmadou non desidera diventare un esorcista, anche se ha il talento per esserlo, ma un oracolo gli attribuisce il titolo di "Twin Star Exorcist," nome conferito agli esorcisti sposati. Benio Adashino, la ragazza che riceve il titolo assieme a Rokuro, è determinata a esorcizzare tutte le Impurità dal mondo. I due infatti realizzarono un video, che poi vendettero a caro prezzo alle televisioni di mezzo mondo, sull’autopsia a un corpo tutt’altro che umano, anzi alieno. I ragazzi dichiararono di aver scoperto un video dell’esercito americano del 1947 in cui c’erano le prove dell’esistenza di forme non umane sulla terra.

Nell'anno 2089 due scienziati portano a compimento le ricerche di una vita scoprendo che alcuni artefatti, ritrovati in diversi punti della Terra e tutti risalenti a migliaia di anni prima, riportano la medesima immagine di creature giganti che indicano un determinato pianeta. Ricostruito quale sia il pianeta in questione e trovati i fondi da un miliardario morente, i due si imbarcano assieme a un equipaggio misto di scienziati e piloti verso quel pianeta per andare a scoprire quel che ritengono essere l'origine della vita sulla Terra. Lì troveranno i resti di una civiltà aliena assieme a ciò che l'ha quasi estinta.
