La storia ha luogo nel Giappone del periodo Edo dopo che gli Amanto, un insieme di razze aliene provenienti da diversi pianeti, hanno invaso la terra proibendo l'uso della spada e causando così la progressiva caduta dell'epoca dei samurai. Una delle poche persone che possiedono ancora l'anima e la forza dei samurai è Gintoki Sakata, il capo di un agenzia tuttofare composta anche da Shinpachi Shimura e una ragazza aliena di nome Kagura.
